Jagged Alliance 1 lấy bối cảnh trên đảo Metavira hư cấu ở Nam Đại Tây Dương, một địa điểm từng thử nghiệm hạt nhân trước đây. Các thí nghiệm hạt nhân đã làm thay đổi một số cây trên đảo và vài năm sau, nó được phát hiện bởi một nhà khoa học có tên là Brenda Richards. Những cây đó được gọi là cây Fallow, sản sinh ra nhựa cây độc đáo có thể tạo ra điều kỳ diệu trong y học. Tuy nhiên, Brenda cũng phát hiện ra rằng những loài cây này không thể sinh sản.

Trợ lý của cô, Lucas Santino, nhận ra nhựa tiềm năng kinh tế của loại cây nên ông đã thuyết phục được Jack Richards, nhà lãnh đạo sứ mệnh khoa học, rằng sẽ có lợi khi có hai nhóm khoa học độc lập.
